Fix fleet-gitops validator false positives on CTEs, json_each, and shared report files - #57112
Related issue: NA (found by running the fleetctl new validator against dogfood's it-and-security/ while testing #57037)
What this fixes
Starting with 4.95.0, fleetctl new puts the fleet-gitops skill's static validator into every new GitOps repo (#55215). When run against dogfood's it-and-security/, it reported 6 FAILs, all false positives:
SQLite table-valued functions.FROM pmset s, json_each(s.json_result) j gave table 'json_each' isn't in Fleet's osquery schema. The table check now skips the table-valued functions that osquery's bundled SQLite (3.42.0) provides: json_each, json_tree, and the pragma functions that osquery's authorizer allows (pragma_table_info, pragma_table_xinfo, pragma_function_list, pragma_collation_list). jsonb_* is left out because it needs SQLite 3.45. The validator moves a function's arguments to the end of the query before it parses sources, so it still checks the sources after the call, such as json_each(...) j, no_such_table n.
CTEs with a column list or a VALUES body.setting(name, sub, guid) AS (VALUES ...) gave table 'setting' isn't in Fleet's osquery schema. CTE detection only matched name AS (SELECT. It now matches any name [(columns)] AS [NOT] [MATERIALIZED] ( followed by SELECT, VALUES, or WITH. Named windows (WINDOW w AS (PARTITION BY ...)) don't match. The table check never treated subquery aliases as tables, because the FROM/JOIN pattern needs a bare name, and the new test locks that in.
Tables after a bare JOIN went unchecked. Unlike the others, this is a false negative, and it shipped with the validator in Rewrite the fleet-gitops skill and scaffold it for every major coding agent in fleetctl new #55215. In FROM a JOIN b, the source pattern read JOIN as a's alias, so it never checked b. The same happened after a comma-separated source. Aliases can no longer be SQL keywords.
Duplicate findings. A report file referenced from two fleet files was checked once per reference, so each of its findings printed twice. Findings are now stored in a set, so each level, file, and message combination is reported once.
The validator lives in two places: .claude/skills/fleet-gitops/scripts/validate.py and the fleetctl new template. Both copies are still identical, which TestNewFleetGitopsSkillMatchesRepoSkill enforces.
Added/updated automated tests. TestNewFleetGitopsSkillValidatorQueries runs the scaffolded validator on one report file that two fleets reference. The file holds trimmed copies of the two dogfood reports, a subquery-alias query, MATERIALIZED and NOT MATERIALIZED CTEs, and a json_each subquery in a query whose last source has no alias. It also holds five controls: an unknown table, an unknown table after a table-valued function, an unknown table inside a table-valued function's argument, two unknown tables joined without aliases, and an unknown column on a table that shares its name with a named window. The test expects exit status 1 and exactly six FAILs, one for each unknown table or column. main's validator reports 26 FAILs on the same file. The test skips when python3 or a YAML parser (PyYAML or Ruby) is missing.
QA'd all new/changed functionality manually.
validate.py it-and-security --offline went from 6 FAIL, 4 WARN, 26 INFO to 0 FAIL, 3 WARN, 26 INFO. The only other change is one WARN that used to print twice and now prints once.

Bug Fixes
Improved SQL validation for SQLite table-valued functions, including queries with subqueries in function arguments.
Expanded support for common CTE formats, including optional column lists, materialization clauses, and SELECT, VALUES, or WITH bodies.
Improved table alias detection to avoid treating SQL keywords as aliases.
Duplicate validation findings are now reported only once, making validation results clearer and easier to review.
…ared report files
The validator `fleetctl new` scaffolds from 4.95.0 reported six false FAILs
on dogfood's it-and-security/:
- SQLite table-valued functions (json_each, json_tree, and the pragma
functions osquery's authorizer allows) were checked as osquery tables.
- CTEs with a column list or a VALUES body weren't recognized as CTEs.
- A report file referenced from two fleet files printed each finding twice.
It looks like this branch is under active development. To avoid overwhelming you with review comments due to an influx of new commits, CodeRabbit has automatically paused this review. You can configure this behavior by changing the reviews.auto_review.auto_pause_after_reviewed_commits setting.
The validator and its scaffolded template recognize additional CTE forms and SQLite table-valued functions during SQL source extraction. They avoid parsing SQL keywords as aliases and store findings in sets to deduplicate identical findings. An integration test runs the scaffolded validator offline and checks that five specified findings each appear once.

Some uncommon SQL reports may receive a false validation failure or miss an unknown-table failure. The change is mergeable with owner awareness, though correcting both parsing cases would improve validator reliability.

Full details: Description check
Explanation
The description follows the repository template. It gives the related issue (NA, found while testing #57037). It explains the four fixes: table-valued functions, CTE column lists and VALUES bodies, tables after bare JOIN, and duplicate findings. It lists the two validator locations and the parity test. It describes the new test and the manual QA result. The changes-file box is checked with a reason, and the AI section is present in the required format. The checklist items for migrations, Apple MDM, GitOps settings, and fleetd do not apply and are left unchecked, which is acceptable. One gap: the description says the test expects six FAILs, but the PR objectives say five. The description and the objectives disagree on the expected FAIL count and on the main-branch count (26 versus 16). The author should confirm the correct numbers.

Assert the validator exit status in the integration test.
The test discards the error from cmd.CombinedOutput(), so it never checks how the validator process ends. The validator returns 1 when any check reports FAIL. Asserting exit status 1 detects runs that end with another status, such as a signal termination or exit 2. An uncaught Python exception also exits 1, so this assertion does not detect that case.

Update the integration test’s CombinedOutput call to retain the command error,
then assert that it is an exit error with status 1 after the existing
missing-parser skip; include captured output in assertion failures and preserve
the skip behavior.

… check
- The wider CTE pattern also matched `WINDOW w AS (PARTITION BY ...)`, so a
named window sharing a table's name hid that table. CTE bodies must now
start with SELECT, VALUES, or WITH.
- A table-valued function's parentheses ended the comma-separated source
list, so `json_each(...) j, no_such_table n` skipped no_such_table. The
function's arguments now move to the end of the query before parsing.
- The test asserts the validator exits 1 and covers both cases.
The source pattern read a keyword after a table name as its alias, so in
`FROM a JOIN b` the JOIN was consumed and b was never checked. The same
happened after a comma-separated source. Aliases can no longer be SQL
keywords, which also makes the post-match stopword filter unnecessary.
Add a test for a table reference inside a table-valued function argument.
The fixture covers an unknown table after json_each(...), but no test puts a table reference inside a table-valued function argument. move_table_function_args says such subqueries are still checked. If it dropped the arguments, the current tests would still pass. Add a report such as SELECT * FROM json_each((SELECT value FROM no_such_table)) AS j; and expect one FAIL for no_such_table, placed in sorted order in the want list.

Review comment at @cmd/fleetctl/fleetctl/new_skill_validate_test.go at line 65:
Add a validation test alongside the existing json_each fixture to ensure
move_table_function_args preserves and checks subqueries inside table-valued
function arguments. Include a query whose argument selects from no_such_table
and add exactly one corresponding FAIL entry in the want list, keeping that list
sorted.
The new AS [NOT] MATERIALIZED recognition in extract_tables has no test case. The fixture has only plain AS ( and column-list VALUES CTEs. A regression that drops the modifier would report a false unknown-table FAIL for m, and this test would not detect it. Add both forms to the fixture:

Add a materialized-CTE fixture case to the validation test covering both AS
MATERIALIZED and AS NOT MATERIALIZED, then verify the CTE aliases are recognized
without false unknown-table failures. Keep the existing failure assertions and
fixture behavior unchanged.

separate the SQL source list from appended table-function arguments with a
delimiter that alias_re cannot interpret as a table alias. Keep the two copies
identical so TestNewFleetGitopsSkillMatchesRepoSkill continues to pass.

move_table_function_args appended the arguments after a single space, so
in `... FROM users` the first argument's qualifier (`s` in `s.json_result`)
read as an alias of users, and the column check reported a false FAIL. The
arguments are now separated by ";".
The test adds that case, a subquery inside a table-valued function's
argument, and MATERIALIZED / NOT MATERIALIZED CTEs.
