After I packaged the project into a deb package, the installation was unable to execute the program. It seems to be due to permission issues. I think the program can ignore permissions and run. Sorry for the long silence. The GNU/Linux startup script has been rewritten for the upcoming 2.0.0 (argument quoting, appArgs, classpath and other fixes), so this may be solved already.
Could you try 2.0.0-SNAPSHOT (how to use it: see the README in devel; note the new io.github.javapackager groupId) and, if the app still doesn't start after installing the DEB, run it from a terminal (/opt/<YourApp>/<YourApp>) and paste the output here, together with your plugin configuration?

Did you build your app from Linux? Have you tried to run your app from command line in order to see what's the output?
